Funny thing - the new alternator came with a neon orange sign wired to it that says: "Battery must be fully charged prior to installation of alternator."  Guess that answers that!

Its probably better for the new brushes if it doesn't have to charge really
hard right off the bat but its not the end of the world.
 
You could always run jumper cables from your other car to the flatter
battery and let the other car bring up the charge.
