Judging by the bubbles under my rear window I would claim that some of this window seal rust originates from the inside. Moisture condenses in upper area of free space inside the rear door (under the lower edge of the window) and when You have rust on the outside visible it has already gone through from the inside.

At least this is what I have in my rear door window seal: it is rusted and has bubbles inside the door at lower window seal area. None visible from the outside the van (or inside of the van). I have not removed the window yet. After some years this would show up as rust bubbles creeping from under the window seal.

Oh! and I did not have any plastic under the door panels to prevent moisture in the van from going inside the doors and stuff. I live in a region near siberia. It can be really cold up here sometimes. Those plastics are really needed here.
