Hi Doug,
I hear what you are saying.
..that you put things back like they were , without making any changes and
the linkage doesn't work so well.
I've had that happen on doing a clutch job.
just undoing the linkage seemed to throw it off.
Of the two times that happened..
I had a case where you couldn't move the shift knob far enough to one side
or the other to engage that 'row' of gears , like say  3rd/4th.
in both cases I had to loosen the clamp where the splines are just aft of
the fuel tank,
and rotate one rod relative to the other.

this was after adjusting the shift plate under the rubber boot at the base
of the shifter ..
that's where I usually tweak to get it to all work right ..
some adjusting that plate around is almost normal to play with some,    if
gear selection at the shift lever is off.
