Since you're using a new seal... do it the easy way. Take a utility knife and cut the rubber. From the outside, slide the knife blade between the glass and the rubber seal. Cut all the way around the window and then pull the rubber away from the glass. At that point, you can pull the glass out. The glass may stick a little to the half of the window seal still in the bus, but you can use the utility knife on the inside to separate the two.

Do not cut the rubber on the inside of the bus! You can very easily damage the headliner.

Should take about 1 minute per window to do...

On my '88 GL I have a rust bubble that has appeared under the rubber seal on the right rear side window. It's a must that it be repaired ASAP. I don't want this thing to grow. It's big enough.

Anyone have any ideas as to how to remove that side window. I've never done this before and surely don't want to break the glass. A new seal will be used when it goes back together.

Also - tips & tricks to repair metal around that window would be appreciated, too. The rust bubble is on the bottom side of the glass.
