I 'sneak up under' the window glass rubber seal.. and clean the rust away, then treat the rust spot with rust-converter .. then paint. if there's a hole...I use metal epoxy to fill it.

if it's bigger than that .. I hire a windshield guy to come and remove the window. Or.. if you are sure you're installing a new seal, just use a good razor knife to cut the old seal away .. until the glass wants to fall out.

and going back together .. non-professionals do that sometimes for sure .. for me it's worth it to pay someone who does that sort of thing all the time to do it.
