Block off the inlet tube to the car with an X of duct tape, then wrap around
the outside diameter to finish it off.
Partially block the unused fan outlet to restrict the loss of air
pressure/ flow to the remaining heater box, using tape again.
This air is completely separate from engine cooling air, and therefore won't
cause any imbalance of it.
You may be able to temp an air duct of some sort out of your heater box that
has no flap and into the car for added warmth that won't be able to be
controlled.
It'll just be ON all the time, instead of OFF all the time. Right now that
may not be such a bad thing!

There are more experienced air cooled people here than me. With that
said and if I'm not misunderstanding your intentions....
Blocking any air flow at alternator fan or elsewhere in the engine air
cooling system is a bad idea. And, having one heat exchanger flap open
to bring hot air to cabin, and blocking the other, may cause an
cooling imbalance in engine cooling system. Maybe.
You may find there's enough heat in cabin by leaving both heat
exchanger flaps open.
