There are more experienced air cooled people here than me. With that said and if I'm not misunderstanding your intentions....

Blocking any air flow at alternator fan or elsewhere in the engine air cooling system is a bad idea. And, having one heat exchanger flap open to bring hot air to cabin, and blocking the other, may cause an cooling imbalance in engine cooling system. Maybe.

You may find there's enough heat in cabin by leaving both heat exchanger flaps open.
