The reason the key works one way but not the other is a miscut key.  That's also the reason you reduced the security of the lock by filing the wafers (Which are brass).  A correctly cut key back to new specs is what is needed to solve the problem.  Copying it will just result in an indcorrectly cut key on new metal.
