An input shaft pilot bearing failure can seem intermittent for this reason. When the bearing is failing it can grab the shaft which causes the input shaft of the tranny to spin with the flywheel even with the pedal pushed to the floor. This makes it difficult to shift into gear. When the tranny is cold the viscosity of the gear oil adds internal drag to the shaft and the failing bearing must overcome this drag to spin the shaft. So when the tranny is cold the bad bearing is less likely to grab the shaft hard enough to prevent shifting. As the gear oil warms the internal drag lessens and the bad bearing grabs and spins the shaft more easily.
