Gearbox noise and vibration can be heard and felt the shift linkage under some circumstances. One is if you replace the shifter bushings with delrin. When putting some pressure on the linkage the hard delrin will transmit what sounds like your teeth on a grinding stone, especially in 3rd gear. This is mitigated by lubricating with some heavy duty grease, but does not go away completely.
