Only thing I can think of is contamination in the fuel system?

Anyway, the problems that the customer is having since installing the new motor is that when it starts up in the morning it seems to spin over a bit more than the previous engine. Also when it starts it smokes a bunch and runs rough for a short time until it warms up. Once it is hot it actually is harder to start than it is when it is cold and cranks over even more. None of these problem existed with the previous engine which would start up at the touch of the key once the glow plug light went out and didn't have any hot restart issues. All of the fuel injection and glow plug parts were just swapped over from the old engine and I set the timing the same way I did on the previous engine with per the Bentley Manual for the 1.6l NA engine. Can anyone give me an idea of what could be causing these issues? The fuel pump is a rebuilt unit from Parts Place and probably only has around 10k miles on it since rebuild. Any thoughts would be appreciated.
