Frequently that is a sign of a worn transmission. The usual causes are worn-damaged teeth on the synchronizer sleeve or gears. Common after a clutch failure where the clutch does not release properly or the main bearing-housing is worn allowing the input shaft to move as engine torque is applied or released. This can usually be felt in the shifter especially in third gear. In third apply slight hand pressure toward the front. Apply throttle and release. If the shifter pushes toward your hand and then releases while changing throttle an overhaul including machine work or replacing that housing is in the future.
