Why didn't you change the filter? I believe the water gets in there and restricts the gas flow.

OK, so here we go again. I'm baffled.
Starting from the beginning - I was having problems with getting water in
my gas tank. I am certain I have resolved that but today I had another
issue - Before I explain the issue see the details:
1. New Fuel Tank
2. All new tank grommets, clamps, and hoses
3. Had to by bass the Pass side expansion tank (because it was broken) - so
tank is venting only to the driver's side expansion tank
It has been running fine since the new tank was installed - I am on about
my 4th or 5th tank of gas since then. My gas gauge is off quite a bit and I
accidentally ran out of gas yesterday (I usually don't cut it that close).
The problem seems to have started since I ran it out of gas.
The problem I am having is that at higher RPM's I can feel a hesitating and
a loss of power when I give it more than half accelerator (by higher RPM's
I mean around 3k). The problem is most noticeable in 3rd and 4th gear. So
for example I was able to get up to 50mph (in 4th obviously) this morning
but it took some time before I was able to coax it up to 55mph - because if
I gave it any more accelerator the hesitation starts. It feels like it's
fuel starved when it does this.
It feels like it did when I was getting water in the gas (only much less
severe). There is NO way I am getting water in there now. So what might be
going on? Can vapor lock act this way - did something happen when I ran out
of gas? It can't be rust or other debris in the gas the tank is NEW.
I did not replace the fuel filter but that is fairly new (switched to the
later model Canister filter post pump). Fuel pump is quiet.
We just drove it over 500 miles round trip to Buses by the Beach and had no
troubles at all. Any ideas anyone may have would be greatly appreciated.
