I suspect the culprit is the antenna hole. It could also be a bad windshield seal.

Luggage rack is held by brackets bolted through the roof. I've never seen a leak come through those small bolt holes but anything is possible. If the leak was there, guessing the plywood ceiling would show evidence of warpage.
