So even with striker plate out of the picture, the hatch does not lie flush with body? Do you feel the hatch pressing on the rubber seal? Can you do the dollar bill test around the hatch while helper pushing on hatch? Perhaps find a spot that is tighter? 

The only other adjustment is/are the hinge plates, and that can be a bit of a bugger - bolts can be in there very tight and you do need a helper to hold hatch/stand back and look etc.
