I did that same thing with my Yakima roof mount rack about 7-8 years ago, before the current Gary Lee. I just took the towers apart, used a hammer to flatten the gutter "hook", cut 3/4" off of it, put a 90 degree bend in the end of that and reassembled.

That made the rubber foot of the tower, rest directly next to the hatch edge, and not on the window. It is very robust as the hatch is pyramid-shaped, and when you start putting bikes on it, they pull downward, tightening the grip of the tower onto the hatch. I had 4 bikes on that arrangement a few times.
