I got Karrite roof racks for my 18' canoe.  The rack I got was made mainly
for painters; it came with a ladder bracket, which I didn't use.  It
attaches to the rain gutter so you don't have to worry about drilling
through your pop-top.  The down side is that when you raise the top the
rear rack has to be removed and the front rack must be moved forward.  The
front rack can't be attached in front of the pop-top because the end plate
will tear up the door seals (i found this out the hard way).  I drilled
holes higher up on the side bracket to raise the tube above the top.

The Karrite is no longer made but this one looks identical:
