The lower studs on the engine are longer on the manual trans engine so you want to swap them to the new motor. You can reuse the bolts on the crank and the flex plate. I always do and never had an issue. Be sure to replace the small o-ring on the side of the flexplate the is toward the crank. I would also install a new seal in the trans. Put as much ATF in the converter before installing and then put vasoline on the part of the converter that is going to touch the new converter seal. That will keep it from rubbing when you first start up the van.
