The input shaft bearing goes out often enough but when you are driving down the road that bearing isn't spinning and can't make noise. When the input shaft bearing gets bad you hear it when stopped at a light in gear with the clutch pedal on the floor. When you put it in neutral and take your foot off the clutch the noise would go way since that bearing would then stop spinning. You feel it most when you are stopped and try to get reverse, sometimes first too.
