I would use new flooring, as the labor involved in cleaning the old would be offset by the expense of new stuff. Once you have cleaned the sheetmetal of the van's floor (and maybe applied some waxy stuff around the edges in the rust-prone spots), I'd suggest you take the opportunity to use the Peel & Stick roof product to add some soundproofing to whatever metal you can reach. It's pretty cheap and readily available at home improvement stores everywhere. For the low spots between the floor's ridges you can use additional strips to level the van's floor in prep for whatever new flooring (carpet over new plywood? bamboo? Pergo?) you choose to install. Good luck!

there is still likely a problem somewhere,

I had one vanagon ...resisted the notion it had a head gasket issue..
could drive it all over..
hours even of driving, some hills ..
and yet..
as much as it seemed like 'we had it fixed' ..
it just would not do this one 7 mile grade near here without really
overheating.
that's when we really faced it..the heads had to come off.
and after that it was finally really actuary fixed.
that was 'the only' symptom btw..
could not sustain running on a long fairly steep grade.
did everything else just perfectly ..compression, heaters, etc.
