You don’t need to remove the front door windows, just roll them down to remove and replace the channels and scrapers.

You do need to remove the vent windows (two Torx screws) to remove and replace those seals.

I'm replacing all the rubber (eventually) with the no plastic trim option, it's much cheaper and I like the look.

Removing the top is the best way to paint both the body and the top. It's tough to prep and paint that area of the roof next to the canvas! My van was repainted years ago with a color change to a lighter brown, and that area was ignored, but ended up with primer overspray that looked really bad. I painted it when I had the top off, but I should have spent more time prepping it, it's peeling where the top seal rides.

With body and paint work you get what you pay for, and your prices seem right to me.
