Battery charging especially when something goes wrong produces hydrogen gas. Two holes at different levels help to vent the gas out. Using a battery with that vent tube attached reduces the need for this except if something goes wrong. The cover should be held down with screws and gasketed. The original battery did not have the tube feature. This is mostly for vehicles with the battery inside like many Audis. There was a deflector on that bottom hole. Someone ripped it off or the rivets rusted out enough for it fall off.

Could they not us the same 1 1/4” opening?

If the lower hole was for the drain tube, I presume there is a grommet or something that is suppose to be fitted there … otherwise, it is allowing more stuff in than out.
