I didn't look that closely, but it the camshaft was more than 1 tooth off. The intermediate shaft was way off. Shortly after got my engine after towing the van home I took it to a local shop that does a lot of Vanagon work to figure out the timing 'cause I couldn't find any timing mark on the flywheel. They told me it was set at 36 BTDC! The engine shouldn't even start when that far advanced. I was disappointed when the timing adjustment didn't make much difference. The valve timing being off turned out to be the main problem; the engine couldn't breathe properly.

As I recall, after fiddling with it for a while, the crankshaft and camshaft marks don't line up exactly with their reference points. Just get them as close as you can and it will be fine.
