Though this is for a different engine (VW), under OBD1 for that engine, even if the ECU is programmed for an automatic transmission it won't care or notice if the transmission control computer is not present. And, even if a wiring harness from an automatic donor is used, it doesn't matter if an "automatic" or "manual" TPS is used. i.e. if using an "automatic" TPS, the only portion of wiring needed is that which ( in part IIRC) connects directly to the ECU.

You may have done this already but I'd suggest doing a continuity of each wire to-from the ECU connector to each sensor etc. Whoever adapted the wiring harness could've missed connecting a wire or didn't notice and repair a flawed wire. ** If the issues are being caused by a wiring fault, this may be causing the engine management to go into limp mode. Can you get blink codes from the ECU?

All that said, I bet it's just a vacuum leak issue as you suspect.

** on my swap, as a total newb to engine conversions, I did not connect a B+ wire to the ECU. This resulted in the idle hunting when engine restarted hot; without a constant + , the ECU could not retain a memory of the ISV previous setting when engine was shut down. Connecting this wire fixed the issue.
