I have the same problem on my '82 Diesel Vanagon, but not as bad. I can roll
the window down and up without any problem, but I can't close the door with
the window down - it will drop all the way down into the door. I've trace
the problem to the nylon (?) square you mentioned.
I've been thinking of devising a way to bind the window frame to the verticle
track without impeding the operation of the window.
I'll let you know if I come up with anything.
