Can you hear the turbo "whistling", or have you had boost pressure checked? When the original engine "interfered", was it bad enough to break any valve pieces loose to then travel into the spinning turbo? It wouldn't take much to fracture the impeller blades and render the turbo out-of-balance or frozen.
