This allows hot coolant to bypass the radiator and go right back to the engine. The valve assembly on the heater core has a restrictor that limits the flow through the core. If you remove the heater core and just connect the two hoses, you will have no restrictor and no valve. While I've never heard of anything terrible happening if you do this, I think that plugging the two hoses is the better way to go if you want to remove the rear heater core.
