My mechanic who is extremely fair and honest gave me the same advice when I had my waterpump replaced. He said he would gladly install a pump I provided but if the pump needed to be replaced under warranty he would have to charge me to remove the defective pump and install the new one. For the price difference (C$30) I just said to go ahead and you supply the pump.
