I had to seal the front part of the pop-top (the luggage rack part) completely because I put a sunroof in it (cut out the rack, put adapted piece of doorskin underneath, fiberglas top, paint, cut out and install sunroof, cut out front roof, and clip with moulding). I simply used silicone: no noises, no leaks, cheap. You can install it invisibly by lifting the top, applying a thin bead to the gasket and re-installing it.
