Do you have these shifting difficulties when the engine is turned off? If so, it is likely NOT the pilot bearing. The pilot bearing seizing the input shaft will make shifting from neutral very hard to do with the engine running as there will be a gross mismatch of gear set speed. A grinding sound will come from the spinning gear trying to engage with the stationary gear. This of course assumes a stationary vehicle.
