Yes, you have to remove everything to pop the top. I place the racks about 5 feet apart over the pop top within the indentation on the side. The rack mounts must be positioned on the rod a little wider than the rain rail so they splay out slightly when attached. This avoids the possibility of the attachment mechanism gouging the top.

I have not looked at the Yakima line recently, so I am no sure what you mean by leaving the bases on. My set up is all one piece, bolted together, so it has to be removed from the rain rail.

It would probably work to have one rack over the luggage rack that you do not need to remove, but it would need to be very far forward to be in the indentation in the luggage rack. It really is not a problem to remove the racks, it takes about a minute, and you can do it standing on the ground.
