Because you have a engine "swap", there is no clear cut troubleshooting routines. However I'm surprised to read your long story that contained NO voltage measurements. The fact that the engine is "dead" is a real blessing in disguise since it allows you to look at voltage values to determine what's missing.

You need to do a pin by pin of all the circuits to the control module. There are maybe 20 circuits to be checked. This is the only way to deal with such a problem. I have a Digifant pin-by-pin check list but it won't work here due to the swap. Use the Bentley book and check each circuit when the no start is present.

Also do you know if the fuel pump is working during the no start and if the new engine has a Hall sensor-is it working ?
