I had the exact same problem with my VW Pickup when I put in a 1983 Turbo Diesel motor. The pump started leaking right from where you describe almost immediately after I installed the motor. I asked the same questions you have asked and discovered that there is an o-ring in there. I waited and after about a week, it stopped.

The only thing I did was run straight automatic transmission fluid through it. (Someone on the list told me it will swell the seals which sometimes shrink from standing awhile). I did that and I've been dry as a bone ever since. I would be willing to bet that your donor motor sat for a bit before installation just like mine. The ATF is worth a try.

Now, I've a question for you, I am fascinated by the transmission used in the Diesel Vanagons. Is it a straight bolt up to the Rabbit motor? If so, is the tranny found in the Diesel Vanagon different from the tranny found in all Gas Vanagons? Water cooled? Air cooled? My question really is, what Vanagon trannies will bolt up to a Rabbit motor?
