From what I can see, even at 50* the intake will stick out a bit so AFAIK, you will have to modify the lid. I don't know how far you can lower the drivetrain, if at all, withouth affecting things like shift linkage etc. And not that you asked but..... ;^)

Conventional wisdom suggests swapping a Digifant head (i.e. Jetta 1.8) onto the ABA block. That way it will clear the engine lid. There's info on the Tiico list about that stuff and on The Samba possibly here if you wade through it:
